Setting:
Part of the Marvel Cinematic Universe, Earth 199999 specifically, Jemma comes from a world much like the modern day one. There have been tweaks to history here and there (example: Hydra during WWII), advanced technology, and the addition of superheroes, supervillains, and aliens. AoS takes place a couple of years after the Battle of New York, with a small team of S.H.I.E.L.D. agents (Simmons included) investigate the connections between Project Centipede to a mysterious figure called The Clairvoyant to the truth about what really happened to Coulson and the Hydra uprising from within S.H.I.E.L.D.
History:
Jemma was born in England, living with her parents until she left to attend the S.H.I.E.L.D. Academy of Science and Technology. There, she became better known as FitzSimmons due to her close relationship with her best friend and partner in not-crime, Leo Fitz. She graduated three years early, also with Fitz, which made them the youngest graduates of Sci-Tech.
When the chance came to work in the field, it was Simmons who jumped at it, insatiably curious and excited to see the world. After talking Fitz into it as well, they become a part of Coulson's team (with a little help from Agent May) and boarded "the Bus", a really nifty and upgraded Boeing C-17 Globemaster III. Even though they very quickly start to encounter dangers that they would never face in a lab, Simmons continues to see it as an opportunity to learn.
Alien viruses, for example, one of which originated with a Chitauri helmet and Simmons herself became infected by. Knowing that she's become a danger to the rest of the team, Simmons literally jumps off of the plane before she can find out that her and Fitz's last attempt at developing an antiserum actually worked. Fortunately, Ward was able to jump after her with it and a parachute, catching her before she hits the water. One of Simmons' first brushes with real danger turned out to be one of her first displays of real courage too.
When it's Fitz's turn to face danger, all of her excitement is a slightly different story, one that turns more to concern. Making his favorite sandwich when he goes off on a mission with Ward isn't enough, especially not when there turns out to be things that the team isn't being told. Thanks to a little bit of Skye's influence, Simmons breaks the rules for a change, sneaking into the Hub of all places to help her hack into their files. She also shoots Agent Sitwell in the chest with the Night-Night gun. (In hindsight, we all know that he had that coming.) From that she seems to learn that there's a time and a place to break the rules, and she later plays a part in helping Skye after she's kicked off the Bus, a strategic move on May's part so that Skye can help them find the missing Coulson her own way.
At one point, Fitz and Simmons pay a visit to their old Academy to look into some strange happenings surrounding a device that they developed between the two of them. Amongst their peers, they're the popular kids, the ones who are looked up to. But they find that a couple of their own turn out to be the bad seeds, proving that even Agents with triple digit IQs can use that same intelligence for selfish, dangerous reasons.
The team goes on from there to take on a mission aboard a train traveling through Italy, one that requires them to break into smaller teams and go undercover. Simmons comes up with a backstory for herself and Coulson, and probably does Shakespeare proud with her dramatic acting skills. After everyone gets separated, Simmons is frozen by a sort of Night-Night grenade, to save Fitz and Skye. The two of them continue on without her, and Skye ends up shot twice in the stomach. With Skye at the very edge of death, Simmons goes into professional mode, getting her into a hyperbaric chamber. As it turns out, the damage is too great, and that alone can't save her life. The only chance Skye has is what also saved Coulson, a mysterious miracle drug known as GH-325.
While the rest of the team retrieves it, Jemma, May, and Triplett watch over Skye, with Jemma questioning whether or not this is what Skye would want every time they bring her back from death's door. They finally get the drug, which Simmons injects knowing literally nothing about it, stating that she was losing Skye anyway.
It works. It not only works, it does miraculous things, which naturally wakes up the scientist and healer in Simmons. After studying it as much on her own as she can, she and Coulson clash time and again over sending it off elsewhere for more tests. But when she's called back to the Hub, she seizes the opportunity to do more of that testing herself. It's while she's there that Hydra springs from within S.H.I.E.L.D. and seizes control. Simmons, along with Agent Triplett, are tested by Agent Hand and prove themselves loyal to S.H.I.E.L.D.
But they're still in trouble, and the team is forced into hiding at one of Nick Fury's secret bases. During the chaos, a lot of dangerous people have been released back into the populace. Simmons is on the team who's off to deal with one of them, leaving Skye and Ward behind at the base. It's then that Skye finds out that Ward is actually Hydra, and she cleverly leaves behind clues for the others when she has to leave with him. Simmons also determines that Ward killed the Agent that met them at the base, and accepts the truth about him much easier than Fitz does.
When FitzSimmons finds the stolen Bus in Cuba, along with Ward and Garrett(aka the Clairvoyant that they've been chasing for awhile), they decide to board it, as Simmons states that she can't stand the thought of going back to square one. They're captured, and Fitz is forced to accept the truth about Ward when he ejects the medical pod that Fitz and Simmons are in into the ocean.
Thinking that they're going to die, Simmons remains upbeat, even quoting the first law of thermodynamics and reasoning that even if they die, they will go on to become something else, just as they must've been something else before. Together, they do figure out a way to break the glass on the pod, but they're still ninety feet down, and there's only enough oxygen for one person to make it to the surface. Fitz has already decided which one of them it will be, and after confessing his feelings, detonates the glass. Jemma refuses to leave him, swimming to surface with Fitz in tow. Fortunately Nick Fury has tracked them down, and pulls them from the ocean, with Jemma later waking up in a decompression chamber.
Personality:

"Well, Simmons is probably smarter, technically, but that's only because she likes homework more than life itself."
The most notable thing about Jemma is her intelligence. She had two PhDs in fields that are difficult to pronounce before she even walked through the doors of S.H.I.E.L.D.'s Academy of Science and Technology. Once there, she, along with Fitz, proved this even more by graduating three years early. Simmons has a love for science and all that she does, even homework - especially homework. She's naturally analytically minded, believing first in scientific principles and explanations for things. As a scientist, it's in her nature to also want to advance and push the envelope. Her natural curiosity makes her want to seek and find answers.
Sometimes those answers just can't be found in a classroom or a lab, and the sense of adventure in Simmons is what inspired her to venture beyond those places. And of course, she brought Fitz along with her for the ride. (What's an adventure without someone to finish your sentences?) While the more independent of the two, it's obvious that their friendship means a lot to her. She worries about him when he heads off on a mission, and makes him his favorite sandwich the way a good mum would. The idea of him being tortured is what it takes for her break the rules, from which she never entirely goes back.
Simmons is enthusiastic about exploration, whether it's in the realm of science or the world - or other worlds. When asked what she'd like to find in a box on a desert island, Simmons response is "the TARDIS" (it's worth noting that Fitz chooses her). She also gets excited about new experiences, or even things that other people would think strange, whether it's about visiting the birthplace of Nobel physicists or slightly more morbid things like snake venom, dissection, or paranasal extraction. She has a "stay positive" attitude. Even when stuck at the bottom of the ocean, she tried to be optimistic. She's equally open to people, quick to have a smile for them, and Fitz once makes a comment that she's a good listener.
"I can't be a part of your bad girl shenanigans! I like following the rules and doing what's expected of me. It makes me feel nice."
Simmons starts out as a horrible liar, someone who's easily flustered when called upon to do it and who dislikes breaking the rules. But she learns that working in the field isn't like working in a lab, and there are very real dangers that she and her friends are placed in. Simmons also benefits from little of Skye's influence, so she might never be a great liar, but Simmons herself states that she's getting better at it.
Despite her cheerful demeanor, Simmons is very professional when it comes to her job. Her knowledge and quick, calm thinking were instrumental in saving Skye's life after she'd been shot in the stomach. But that doesn't mean that she's cold and clinical. Once she's done all that she can, she breaks down and needs Fitz to hold her. Simmons is a caring professional, and someone who has a great respect for both life and death.
"Past events, like that unfortunate incident at the Hub, have shown me that I'm not good at improvisation. However, I excel at preparation." And then she promptly goes overboard with it.
Simmons is obviously not a physical powerhouse, but her strengths extend beyond her intelligence. She's proven on at least two occasions that she's willing to sacrifice herself for her friends. When Jemma realizes that she's housing an alien infection that puts the entire Bus in danger, she takes it upon herself to literally jump off the plane after her attempts at creating an antiserum have failed. She also throws herself on a dendrotoxin grenade while on the train mission in Italy in order to protect Skye and Fitz. And when Fitz in turn tries to sacrifice himself to get her to the ocean's surface, she brings him up with her.
Simmons' loyalty, and forgiveness only stretch so far, especially when she feels betrayed first. She proves that she's no pushover when she speaks up several times, whether it's standing up for Triplett or speaking up against General Talbot. She also accepted the truth about Ward's betrayal before Fitz was able to, and went so far as to brand him "evil". She even challenged Coulson about getting outside testing done on GH-325, believing that it could be used to save other lives the way it saved Skye's. Simmons is also quick to adapt to change, which will likely serve her well on the path that she's chosen.
Abilities, Weaknesses and Power Limitations:
Simmons' greatest asset is her intelligence. A genius in the field of biochemistry. She also often plays the role of team doctor, and has shown that she'd capable of quickly learning about alien viruses and objects thanks to her experience in the field. However, she's seriously lacking in the combat department, especially for a S.H.I.E.L.D. agent. Her survival is more likely to depend on quick, creative thinking than it is throwing a punch.

It's not so unlike one of her last memories, and so there's a bit of panic when she first opens her eyes. Simmons is surrounded by a dark, viscous fluid, and her mind immediately tries to convince her that she's at the bottom of the ocean again. But she's not, she knows she made it, brought Fitz up with her and reached for Director Fury's hand. She never would've dreamed such a thing, plus there's no need to hold her breath, not with the breathing tube forced down her throat. She struggles anyway, tries to swim but there's nowhere to go, until finally the pod opens and she's all too eager to make a dive for the floor. Later, she will regret not taking a sample of the stasis fluid, if only to find out exactly what makes it so sticky and how it could be improved upon. But right now her larger concern is what's happened, where she's at, and if Hydra is involved.
Also, that half the Tranquility might've possibly spotted her in her underwear, therefore realizing that Jemma Simmons wears granny panties. But again, a concern for later.
"Fitz?"
She whispers his name, literally sliding along the lockers until she grabs a towel for cover. Already she feels more than a little selfish for wishing to find him here, especially after what he's been through, what he did for her sake. But everything they've faced, they've faced together. Alone, Simmons feels only minimally prepared for this. She knows there are things one does when taken prisoner, things that they say and don't say, but being trained for torture seems more like a part of Operation's training. But no one's coming to grab her or harm her, no signs of torture or interrogation in her immediate future. And the medical bay looks surprisingly familiar, if not even more advanced than what she's accustomed to. Jemma's fear starts to fade, slowly replaced by a more common feeling for her: excitement. She was excited to get out of the lab and into the field, onto the Bus. Maybe now the envelope has just been pushed again.

[She's settled before she addresses the network at large, posture straight and hands resting in her lap. Jemma's still not entirely convinced that they've not been set adrift on a Hydra vessel or some other enemy of S.H.I.E.L.D., but one has to take risks eventually, don't they?

Well then. I suppose we should start with a proper introduction. My name is Jemma Simmons. I've just arrived, but can I say that, unanswered questions aside, I find this all to be a little exciting. The final frontier and all.
[Exciting and maybe just a little bit scary. But so far, so good.]
I also wanted to inquire about the Science Departments on board, and see if I might be of any help. I specialized in biochemistry back at the Academy, but I could certainly lend a hand in medbay or anywhere else where an extra scientist is needed.
[One might get the impression that the way she says "science" should be accompanied by a heavy sigh and possibly hearts in the margins of this post.]
Oh, and if Fitz has already told you anything about a cat and its liver, please overlook it. He's a little bit sensitive in the olfactory department.
S2 canon update
Jemma faces a lot of less than triumphant moments. When Trip dies in the underground Kree city, Jemma is left traumatized, angry and afraid. This causes her to express a different opinion towards the things that once fascinated her. She tells Skye that she should've been seeking ways to exterminate alien biology and technology instead of trying to study it. While this attitude didn't snowball like it could've, it's a feeling that will quietly persist with Jemma in-game, making her slightly more wary where she was thoroughly excited before.
When the truth about Skye does come out to the rest of the team, Jemma doesn't turn her back on her friend as feared. But she does keep expressing the desire to "fix" her. Fitz points out to her that she can't accept that Skye's different just as she couldn't accept that he was different. While there's definitely truth in that, Jemma also wanted to do what she could to keep her friend from hurting herself with her own powers. This led to her creating casts, and later a pair of gloves to help suppress her powers and absorb the shock.
Jemma's hatred of Ward has also grown stronger after his betrayal and what he did to Fitz. After returning from her undercover mission, she makes him a promise that the next time she sees him, she'll kill him. And she intends to keep that promise when she later attempts to kill him using a splinter bomb. She fails and kills Bakshi instead, but she doesn't seem to lose any sleep over it, highlighting this darker, more ruthless side of her personality now. She also expressed remorse for not succeeding in killing Ward, and feels the responsibility of whatever terrible things that he goes on to do is on her.
The biggest, or at least most obvious difference between Jemma of season one and Jemma of season two is the nature of her relationship with Fitz. The brain damage that he suffered as a result of his hypoxia changed him, and Simmons struggled when she tried to think of and treat him the same as before. The secrets of her undercover mission and Fitz covering for Skye were also blows against their friendship. They were no longer Fitzsimmons, but wholly Fitz and Simmons. But several trials slowly brought them back together, with Jemma remembering the one friend she could always reach for. The matter of Fitz's love confession at the bottom of the ocean is finally addressed as well, with the two of them actually making plans to go on a date at the end of the season.
TL;DR Jemma is now a little bit more traumatized and willing to do real bad things if she thinks it will avenge or protect the people she loves, but it might have to wait until after dessert.
Oh, and physically she got a nice, shorter haircut.
